I assume you put 'XP SP3' in the title as WES 2009 is based on Windows XP sp3. There doesn't seem to be a page that explicitly says 'WES 2009 contains MSMQ' but several that imply it, including: Component Tales: Safe and Reliable Communication using Message Queuing 'As part of infrastructure, MSMQ feature components can be found below the Software System Management Infrastructure node in the Component Catalog of Windows Embedded Standard.'

I know from experience that POSReady 2009 contains MSMQ and that should be very similar to WES 2009. I'm sure this is just a misunderstanding and that MSMQ can be included in a WES2009 image. I would recommend your vendor contact Microsoft and get the support position clarified. I have Windows XP Professional SP3 x86, and I'm downloading/trying to install the file WindowsXP-KB4012598-x86-Embedded-Custom-ESN (the Spanish version). Anyone know what I'm doing wrong?

Looking on MSDN, MSMQ is documented in 'Windows XP Embedded SP2 Feature Pack 2007'. And there's a hotfix pack 'QFE: MSMQ updates for Windows XP Embedded clients' I would go back to your vendor and ask them why they don't support MSMQ as it seems to be part of the product.
